Personally, I think that Shepard admires the core principles of the Alliance but he has even less patience for all the bureaucracy and politics that goes with command than Anderson. So I see him choosing to teach at Grissom instead of advancing up the command structure. Besides, it's nice to think that peace eventually caught up with Commander Shepard
Kaidan on the other hand, is an Alliance man through and through.
